Raki maybe (though in the end she saved him), Isley - not so much. Remember that when she started to cry in front of Isley she didn't met Raki yet and had no reason for any act (she could kill Isley on the spot if she wanted to so there was no point in decieving him).

The scent was most likely imprinted when Clare was absorbed into the Destroyer mass just before it awakened (when she encountered Rafaela consiousness), not when the projectiles flew past Clare.

Did Rubel cause all of this to occur, and keep it secret from the Organization? Are Orsay and Ermita then working with Rubel?, as they must of kept it secret as well as they knew of some of it.
I doubt that, they probably assumed that Priscilla during her awakening got lucky and killed Teresa (which is actualy true) and after that slaughtered rest of her own squad. Nobody knew that in the past Teresa killed Abyssal One so they didn't understand the true significance of this event.
Later Rubel most likely did get involved in hiding Priscilla existence but from the begining she was enigmatic and hard to read (Isley make the misjudgment about her power twice during encounter in the north, if he couldn't properly read the power of something that was right in front of him then organization had no way of doing it either).

Rather it officialy confirmed something that was obvious for a long time already - that Abyssal One is not a very accurate term since any warrior with high enough potential can become one (or more powerful than one) even without being a no.1 of her generation (though in most cases warrior with such power would inevitably become number 1, it was just a twist of fate that Priscilla joined the ranks during Teresa times).

Its an error in translation. Riful was from completely dffrent generation than Luciela and Rafaela (a age difference of several centuries at least, more likely something like a millenium).

For most part they didn't care about that, until Isley launched his offensive AB were considered something useful rather than problematic (more chances to extort cash from normal people + chance to arrange unfortunate accidents for problematic Claymores).
