Of course they knew Priscilla awakaned, theres no way Rubel could cover that up. I belive that even he is not aware of her massive power, since he has no way of knowing. 4 dead Claymores, Elenes arm (the know it was hers), Priscilla missing. The Oganisation is not a group of amatures, they put 2 and 2 together and got to the conclusion that Priscilla *must* have had awakaned. They just didn't knew what beast became of her. I seriously doubt they know what awakaned one was which Claymore when they send the request to eliminate it. (and the idea that Prscilla just killed her comrades after Theresa was killed and ran away is not even an issue to consider)
Implying that Claire was Rubels personal experiment would also mean that the Organisation doesn't keep track of the created Claymores. Were one showrd short? Such things doens't happan. And Rubel didn't knew at that point what would become of Claire, a smart man like him would not put himself in danger for a just-for-fun experiment. And what gives you the idea that Theresa's brain was used? It's absurd sacraficing the most complex element know to humankind just to see how it will turn out. (not to mention that it was the most important organ of the most important Claymore)
Don't read too much into Rubels character. He is inteligent and everything, if he wasn't he wouldn't be able to hide his identety from the Organisation so long, but he is still a part of something he doesn't belong to and has to blend in perfectly, so there is not much room for his personal ideas.
I red the part where Galatea states this before writing my post, but my comment still stands. I know what the magaka said, it's just an mistake he made on this part. If you knew what complexety a single limb holds you would understand what I mean. Galatea states herself that she never wanted to regenerate her eyes and she has no need to do it now. Rafaella also could have regenerated after she got her injury, but after all those years the wound closed up and she is now unable to, not like she wants it anyway. And I have no idea how Miria remebers her intestines or her thoracic duct after the awakaned hunt with Claire.
If I would have to choose the most logical option, I would say the the body, not the consious Claymore, has to remember where what was. So starting to regenerate would just be a trigger to start the preocess, and the Claymore's body does the rest, while it is able to (while it "remembers").
