There is an important difference between Nagato and Obito. Nagato and Naruto may be from Uzumaki lineage and had the same sensei, but Naruto and Obitos character is very similar. Due to it, Naruto could sympathize with Obito more than with Nagato.
However, those tears are misplaced anyway, but never mind.
In the raw Narutos final statement regarding Obito is even more fucked up, if I remember correctly.

Of course Naruto doesn't refer to Obito who killed Neji or the Uchiha. However, Narutos statement is naive and ignorant after all, however, that's what he's supposed to be. Therefore, it's understandable that a few readers are surprised because of it.
Naruto didn't refer to what Obito may have become either. The words he used don't fit to a theoretical case, but the present state.
As you said it, Obito became his old, former self again. Naruto is similar, that's why he felt connected to him.
But in the end it's meaningless, because Narutos statement doesn't fit the whole character of Obito Uchiha. To reduce Obito to a few 'nice characteristics' which he had as a child and at the end of his life isn't really reasonable though.
