He doesn't even think of her doing as something villainous, even from when they're a child he always looked up to her. He regards her as strong, chivalrous, and will do anything to fullfil their duty as nobles. For him she always do things that he wanted to do but didn't dare to, she's the perfect being he wished to be that it severely affected his confidence thinking he's a completely inferior being compared to his sister. It's to the point of obsession thinking that she will always do correct things and will never do any mistake, if her sister told her to die he will kill himself on the spot.

So the answer to that point is no, he never aware that she's trying to act "villainous" because from his viewpoint what she does is "chivalrous".

Eh? Even from the earlier chapter the tone is dark though...? Well that ending really left bittersweet, well more bitter than sweet... But it's implied she genuinely enjoyed her life after that.
Since both of them changed their name and appearance I'm not so sure but from the implication and flow of the plot it was Atlas. Uh, her father thought of her as creepy since from other people's point of view she looks extremely detached from reality, he genuinely believes that she's villainous bitch who envied her brother and will do anything to make her brother suffers (ironic consedering she's expecting it's her brother who thinks like that, but instead it her father who supossed to be died in the original scenario...). Some jealousy that she's having better achievement than him also mixed in (probably, don't remember much and too lazy to reread). That's the gist of it.

I wonder if this will be turned into an anime. The tendency for anime is to go dark. If made in the abyss and goblin slayer is any indication

I've read until the end but don't remember the spesific details.
She got injured really bad and she lost her ability to use magic. Her aid then betrayed her by bringing her father in. Her father then revealed his disgust and hatred towards her because her father saw her actions as hatred towards her brother. Then after that her brother actually comes to her, she's delighted thinking that it's her last scene by dying killed by her brother. But as I wrote above, turns out her brother actually never even regards her as villainous even though she argued that she's a sinner who have killed a lot innocents and doing attrocious acts. Her brother denied her and said it was the correct thing and it's necessary, he instead told her sister to fake her death and run away from the country since she have became an obstacle for politics with her strong magic power (implying for if people to marry her off). She refused, but finally relent leaving message for her brother that he will regret it since if he ever failed to be a good ruler she will personally kill him later. She and Atlas (? I forgot the name, the guy who befriend her) runs away from the country together by faking their identity. On the epilogue it's shown that she have a little daughter, but at the time she already died in a "witch hunt" for people who have magical power. It's stated even if she's not being burnt to death she's already dying from the injury long before that. Her daughter saw her being burnt to death but she's smiling at her saying it's fine.
