Well for Asuna I think it is clear enough: She is the imperial princess of the magical world and was used for her magic canceling capacity in the old war. Nagi took her, erased her memory and gave her a new life at mahora. Now Fate use Asuna's power to erase the magical world. I think that her role is defined well enough already.
As for Nagi I think that he shouldn't be shown before the end... you know it's Negi's ultimate goal. It's the same way Naruto won't become Hokage, Ichigo won't get his normal life back, Luffy won't find One piece and that Edward/Alphonse won't get their body back before the end of the story, there's many other exemple.

I think that the story is going alright imo, what Ken no longer care about is the planning and the pace, either it feel rushed, feel uncalled or is too slow paced.
