Because calling Nagi by Nagi-san means she is real close with him, (ex: daily basis meeting and friends) and Springfield-san is rarely used in the manga, so Otou-san is the respectful way of greeting him. Granted she was the first to greet him, but Makie's nature just makes her nervous around his father because of course she likes Negi.
Also later it goes on stating "While gaining the frenetic support of her male students and colleagues, she is still focused on Negi. She looks forward to going up on days off in order to meet with her friends and Negi."
This shows she doesn't actually live with Negi or meets with him in a relationship manner. Negi is probably as thick headed as ever when it comes to something serious.
