What mystery was there about the world tree?
I don't recall exactly why but it was said. The tree is a place where magical energy focus naturally.
Since there was so much magical energy here it's why the mage of the beginning and Nagi were sealed here.

Before this chapter it was said that Negi's body became closer to Eva's but that he wasn't a daywalker.
It was never said that he'll be immortal for sure, ithey even said that they'll have to wait to see if Negi will continue to age or not.
This chapter didn't solved much, the only thing we saw about Negi in the future was a photo that was taken like 10 years after Asuna was sealed (the one with chachamaru and iinchou) which doesn't mean that he aged (because he could have taken magic pills) but also doesn't mean that he did take them.
Either Negi hit the bucket because of his age, either he died/got killed for whatever reason or either he is not dead.
Negi's whereabout are unknown, if he was dead then the record would have told Asuna that much. It is probable that he is missing in action or just disapeared like his father once did (maybe a select few known about it).
Also the magic world and the real world were linked/merged. It's not a transition that have been done in one day and most of the year probably went for this said transition.
I do not think that if Negi stopped aging that he would have to fake his age anyway.

Again this was said and implied enough for you to come with the answer yourself but I agree that a flashback wouldn't have hurt.
It was stated that the second time Nagi's group encountered the mage of beginning that they managed to defeat him/her at the cost of the life of a hero.
At first people though that it was Albiero since he kind of 'bounded his soul' to the school ground in order to maintain the seal.
It's quite easy to see a line where Nagi had to seal the mage of the beginning inside himself and then Albiero sealed Nagi while he still had control over his body.
As for Eva, the mage of the beginning was the one that turned her into a daywalker. They could develop more of it or leave it at that but the link between the two have been confirmed for a while already.
Of course this could serve as futur material but it's not a necessarity to elaborate on if it's going to end anyway.

I'm sure after nine years he is probably ready to move on, and I also figure that he has planned this ending out at the very least a good year ahead of time (I'm doubtful he would have named the movie "Negima Anime Final" if he planned on another one or more arcs). All things must end, and in reality there would have been plenty of complaining about it being too soon whether it was now or two years from now.
Well, I can't say for sure but I can say that the chance are pretty good for a sequel manga.
-Unanswered question, rather this chapter posed more question than anything.
-Ground being set for futur development.
-Good selling manga aren't allowed to end, this is a sad but harsh truth. Negima didn't drop much in ranking so it finishing seem kind of off, especially being this sudden. For a mangaka to be able to finish one of his succesfull work he must have something that will compensate for it.
If it's a new manga then it must be very impressive for jump to have accepted his request to end one popular serie and then I wouldn't mind but the most possible outcome imo is a sequel manga that will ride the hype easier and will assure money for Jump.
