Natsu achieved dragon force by eating etherion (magic), so he ate magic to gain more magic power. Wendy eats particles that destroy magic, so the result is... She gets more magic! You either read a poor translation, or misunderstood what was happening. Ethernano is magic particles, not magic destroying particles. Face isn't a bomb containing antimagic. It's a magical device like Jupiter or Etherion's satellite that casts a specific magic. Only instead of charging up and casting a destructive beam, it charges up and casts a magic destroying pulse.



So since it was charging up with immense amounts of magic power to cast it's spell, the ambient magic in the air around it was comparable to the Tower of Paradise being charged with Etherion. Wendy ate some of that highly magical charged air.
