The major problem with the Detective Conan franchise as a whole is that the author keeps constantly writing random murder mysteries like crazy and not actually telling the main plot as much as possible.

In reality, it's actually pretty easy to balance both the main plot while still having murder mysteries naturally giving us breathing room from the major events. If anything, the structure should feel like this:

chapter 1 (Conan, Ran, basic set ups to mysteries, introduce Black Organization)
Couple of chapters to establish a few more central characters (Hiroshi Agasa, Kogoro, detective boys)
Back to the Black Organization plot
2 plots, one having to do with Yukiko and Yusaku Kudo (Conan's parents) as well as an one off mystery
Back to Black Organzation plot (Ai Habara plotline)
Kaito Kid story and another one off murder mystery
Back to Black Organization plot (Black Organization vs FBI arc)
