I don't think Nagi is related to this at all.
Yes the manga started with Negi wanting to find his dad but now I got a feeling that he won't find him. At first Negi was driven by revenge because of what happened to his village and absolutely wanted to find his father.
He want to see him for sure but I think that Negi passed over that, he need to live his life and not be bound by the past anymore.
In fact I would love to see the manga end with Negi not finding his dad but returning to his hometown and with all that he have overcome research a way to break the curse on his village.
He found a lot about his dad past, this trip wasn't in vain and that will probably be enough for Negi. He does not need to knows the true but to be happy with the one he love
Negi isn't really over his father, he showed that during the confrontation with Kurtz, when he was able to reverse his demon transformation only because he saw again the Nagi from the battle in his village.
Rakan and Albireo proved that he is still alive as thier pactio card are still active, so why shoudn't father and son meet if they have that possibility? It's waste IMO.

a) getting a makeover by Eva
b) speaking to incho on the phone of whats going on in Mahora
They'd better have a good explanation for it considering the gates to both worlds are meant to be severed
She could have used the gateport under Mahora or if I'm right and she truly is a member of the demon race, she was simply summoned through magic.
