We already know for a fact that apocryphos can activate allen's innocence, plus, the first time he activated it he said something like "long time no see" so it explains this
I thought that as the ultimate innocence being, he knew all innocences. Not that he just met Allen personaly, but he knew about him since a long time or saw him through his radar mind... (kind of like Hevlaska)
In the Black Order's jail, Apocryphos entered directly in contact with Allen with his hands and tried to fuse with him, but here we have this garbage clown being controlled by him so I didn't think that Allen's innocence would react as easely...
He may even be the trigger that transformed/waked Mana into the Earl (just like Kanda with Allen in the Alma Karma arc)
It would have explained why Allen's arm activated in his flash-back with Mana's akuma, but it's interesting to note how important moments of the story are altered as we don't know how much of Allen's memories are true/false/modified... There are a lot of rumours about it, so it's nice to notice those changes.
Like, in his souvenirs when his arm was running to Mana, it was acted as if Allen didn't know anything about what his arm was capable of before that... I'm pretty sure that Apocryphos is going to delete those memories and just after that lazy ass Cross who would have witnessed everything, he will come to take Allen with him... (or something like that, what's strange is how and when will Mana 'die' since I thought it would be way later after they left the circus...)
