Hmm... I am still not sure that was the case as in Chapter 228, Saena made it somehow clear that she and Misonoi were in that kind of relationship and when he kissed her on their way out of the restaurant, she was against it just because they were out in public. She even said that she had never been with a man before and that she can't believe that their relationship became like that in just 3 months, so this somehow implies that she and Misonoi were intimate, right?
Also, in Chapter 228, he asked her if her body was okay since she looked tired in the morning. Wouldn't this mean that they were together that morning? Which will lead us to think that they spent the night together, right?
Anyway, I still think they were lovers and that the pregnancy didn't happen because of rape but because they were intimate. Saena believed they were lovers and that's why she was sad when she started to suspect Misonoi of stealing the data and that what they had was a lie.
Saying all that, they still looked liked friends more than lovers to me but that kiss and the hints of the intimacy all lead to them being lovers at the time.
Another important thing, if Misonoi raped Saena, shouldn't she be hating him? The way Saena talks to Kyoko about him doesn't look like as if she hates or blames him. In fact, she is blaming her ignorance. So the fact that Saena doesn't despise Misonoi means that there was no rape and that Kyoko was conceived out of intimacy and it was consensual. The only thing is that he disappeared from her life.
