They both were merged full again.. yin kurama was sealed inside Naruto after Naruto was dying. Then yang was sealed back inside Naruto after his fight with sasuke.  Yin was never removed from naruto and when yang was sealed back into naruto they became one again. Kurama's colors were different because it was supposed to be the resembling the concept of yin and yang. The basic principle of yin and yang is: You have both a good and bad in everything. That's what makes life balanced. So naturally, Kurama too had 2 sides of him. Minato, while sealing him inside Naruto, made sure that the “good” side of Kurama goes to Naruto. The reason he did was, well he didn't want the toxic Kurama inside Naruto, as we know for a fact that Kurama is the most impatient and angry biju of all. The next reason is because Kurama had loads of chakra, Naruto as a child, even being an Uzumaki, cannot hold that much inside him.

The story has similarities to the works of L.E. Modesitt, particularly his novel "The Fall of Angels" which details a squad from an intergalactic civilization crashing on a primitive planet with competing forms of magic and slowly building a new nation.  It kicks off a thousand-year story of various civilizations rising and falling, with the recurring theme of hyper-talented protagonists taking the weight of the world on their shoulders and gathering all the best people to shake up the status quo and reinvigorate their societies with their accomplishments.  There's a lot of books in the series and honestly the pattern can get kind of repetitive at a point, but The Fall of Angels, The Magic of Recluse, and (the best of the series, imo) the Towers of the Sunset are all worth reading.

Love the story. One of few mangas which managed to capture the absurdity and hopelessness of an endless struggle. Without undermining the seriousness with an OP MC, I like how the MC and everyone is portrayed. No special characters that can level mountains into plains because they're commanders, they're commanders because they're smart
