You aren't supposed to feel bad for the people that were killed, you are supposed to feel bad for the MC for having to kill them.
That being said, hard to feel bad for him when he started willingly chugging mind-altering drugs and botched the mission clear for no good reason. I do have hope that the emotional turmoil in the aftermath of this will at least be compelling.
