Minato is by himself with Kuu, but not by himself completely. Seo and Sanada are protecting him with their sekirei. And it seems there is some kind of plan underway since all Minato's other sekirei are at home and seem to be ready for battle.

That clears it up abit, but what was the logic behind bringing only Kuu along? Or was that not explained from the beginning of this boat battle?

The new chapter 122 shows exactly why it was done, and now makes perfect sense.

As I thought, it definitely seems a plan is underway, as Matsu is directing Minato where to go, and if you look at Izumo Inn, Homura is clearly dressed in battle gear, so something is about to go down.
